For one, taking clones once plants are flowering will lead to some 'mutated' growth for the clone, but i haven't seen this before either. My guess, and it's only that, would be maybe leaves are getting damp or wet somehow and the light is causing burns as a result? I have 2 plants now that it happened to, and i know it was the water as i too never had this before, but running out of room and plants growing into each other, i watered roughly a couple times and the leaves got all wet, and this was 6 weeks ago, the damage can still be seen on the lower leaves and it looks just like yours.
What kind of deficienty?????
