Even more difficulties - much of this comes down to how small of parts do you want to deal with? We can take it down to atoms, or even subatomic particles, however, there are many kinds of atoms, and many kinds of subatomic particles. If you go as far as science can (currently) everything can be represented by pure energy, still, here, though, there are different "sorts" of energy, ie, you can classify this energy into various sorts.
As for "real" science evolving from metaphysics.... sort of. The term metaphysics was coined by Aristotle, and really doesn't mean anything. Literally it's "after-physics" because we find Aristotle's metaphysics after his physics in his writing. And there was most certainly science before Aristotle wrote, though the subjects contained in his Metaphysics were addressed before Aristotle wrote as well - by Socrates, all the way back to Thales, and arguably by every spiritual teacher, too. Science consists of topics originally addressed by philosophers, subjects moving to sciences as they develop to a point where claims can be tested. Psychology is a recent topic of philosophy-turned-science. Now philosophy of the mind is becoming a science, with many philosophers emerging as the leading scientists in the field (though, philosophy of the mind is closely related to psychology and, I think, will end up merged with the subject).
