So after u water you r supposed to let the pot dry out until u water again. Now do u.let it completely dry out or do u let all but maybe a 4th of the pot dry out?
 
Let it dry almost completely then water the roots will dig deeper on a voyage for water don't let it be dry long you wanna water just before completely dry it should feel dry by lifting container
 
When you have a little seedling in a big 3 gallon pot do you just water the center area where the seedling is, or the whole pot?

I would recommend watering lightly but equally around the pot so the rots will form in a even matter. With a seedling in a larger pot like that i would try and water small bits daily or every other day, you don't want to soak them fully.

depends on you. You can water little every day. or use more water and wait for 3-4 days.
soggy soils lead many problems, so, it is better to let it dry. Especially, if you like to avoid fungus gnats ;)
