The stems on one of my plant is starting to have brown lines on it. It's not on all but it's on some, what could cause this?

I have two clones that are now 3 weeks old. I currently have them watering twice a day, at 9am and 9m, for 1/2 hr each. Does this sound about right or should I change it to 3x a day for 1/2 hr. This is in a hydro drip system.
