You're not going to have any trouble remote mounting the ballast on the ceiling mount. The important part is that all the parts are there- ballast, ignitor, capacitor, lamp holder- you can extend the wires to the lamp holder and add an extension cord for the power supply.

I think that's a great idea apart from the fact that it will double the air flow resistance. Besides filtering the exhaust air twice, the other great part is that the filters do a really good job muffling the sound of the fans and moving air so having one on both ends should really reduce noise.

If the holes are between the filter and the exhaust than there is a decent chance you're picking up straight funky unfiltered air and blowing it out. Just put duct tape on the holes so you can eliminate that as a possible problem.
