Yeah I know it sounds destructive ramming something down into your containers...keep stakes away from the stem sometimes I run my stakes down the side of the containers...it's gonna disturb the roots and soil but it shouldn't slow growth just try to use a dowel or something 1/2' or smaller...anyway I lossen my soil after 2 months in too keep soil compacting down and I poke the soil all over...my plants never show any sign of stress if anything they hit a spurt and seem to grow faster anyway too get more o2 too the roots...no it shouldn't hurt the root system It may help was my point just stay away from the main stem

I use bamboo rods about 1/4" diameter and a zip tie. I place them about 1" from the main stem and zip tie them half way up. Works great for me and I do this before placing them in to flower. I find that this makes it easier to move them around without breaking any stems.

Put the stake in the soil near the outside of the container. then put the zip tie 3/4 the way up the stem and use the tie to hold both the stem and stake.

I never stake into the roots, why would i stab a stick through my roots???
If your plants need support then just tie them off to the nearest support with string.
If you have no supports handy then just tie lines from one end of your grow to the other and use the lines to tie of your plants:leaf:
