Root Rot question Cap Ebb & Grow

Ok I have a plant that is a runt and not keeping up so I was digging around today and found some root rot.
I am using a Cap Ebb and Grow with hydroton and I originally transplanted my clones to the hydroton in the rockwool that they were in and ended up putting them too deep so the rockwool wicks water when the system feeds.
I decided to dig into the top of the rockwool cube today on the runt and discovered a group of brown roots like a 1/2" below the surface.
I then decided to remove as much of the rockwool as possible with harming the rest of the roots.
My question is this: Should I remove the brown roots or just roll with it and see how the plant recovers? I covered them up with hydroton after I removed the rockwool.

Plants are extremely heathy and large but the roots don't look like there supposed to. If someone knows what I should do please advise. I am getting no help from the hydro store I bought it from.
