Seedling Q. Late case drop.

So I got all eager and was foolishly fascinated by the growing process since this is my first grow. kept toying with the soil wondering if I did it right, if it was growing etc.
Anyway to the point. I woke up today to the plant about 1" out of the soil which pleased me; however, when I looked the casing was still hanging off one of the "leaves" (They're not seperated yet) I gave it a small light tug, and pulled back a film slightly so I stopped. like a skin it looked like. Did a little research and dripped some water down the plant, waited and pulled it off with ease.
BUT second look at the plant I noticed where the casing was there is a dark spot, im not sure if its bad or natural. Any ideas?? I posted some pictures in my first thread which I plan on following my first grow with. thanks.

It's natural because the seed case was covering that part of the leaf. Just give it a few days and if it continues to grow, you should have no problems.

That was my initial thought. But I see dark spots and I think rot or decay. But thanks, thats reassuring :)
