Recovering from burn, no more 5 leaves?

Hello, This is my first grow, I have 4 plants (from bag seeds, but from top quality smoke) that I am a little worried about. They are in a homemade growbox, sitting in miraclegrow organic potting mix. I water about every 3-4 days. I have been running them under 90W LED UFO Grow Lights for veg for a good few months (maybe 10 weeks total).
Progress was nice, but slow. I had not introduced nutes when I should have, so I ran into an issue with a nitrogen deficiency about 2 weeks ago (week 8 of life), but this has since been solved by introducing nutes (3-1-3, diluted first dose, regular strength for second). About the same time I cooked the plants.
The small veggie box I built did not have an adequate intake/exhaust system, and it got warm here. The temperature got pretty darn hot in the box for a few days (90 degrees +). This, combined with my fear of overwatering cooked them. 75% of the leaves were crispy and had to be removed. I since installed a good ventilation system which seems to be working well (temperature varies between 72-78 degrees)
The plants seem to be doing very well considering I butchered them, but after I cut off all of the 5 leaves, only 3 leaves have come back on some of the plants. They are about to outgrow the veggie box (about 14" tall) and I want to know if I should trim them back and wait for 5 leaves to appear, or should I stick them into the flower box as they are? Also, Is it normal for a plant in recovery to revert back to making 3 leaves?
I took some pics, but am having issues uploading them right now. I will probably come back and post them in a little bit.

Not sure if you got an answer to this or not..but i've had the same thing happen to my outdoor plants when the temps get to the upper 90s'...the three leave thing will work itself out. Just let them grow.
