I did something dumb, please help remediate

Hey All,

Thanks for reading this! Let me get a few things specific to the grow down and I'll get to the issue. Please ask for more info if you believe it will help.

Jack Herer
RDWC with high-ish water temps around 20-21C (68-70F)
pH will drop from 6.0 to 5.6 in a day
~750ppm stays constant
Flush and re-fill reservoir every weekend.
No observable algae growth or film in reservoirs.
Leaves have yellow spots.

I had 2 plants in a storage bins. One was not doing as well so I hastily cut it down. Now, here's the problem: the roots are intertwined and it's not possible to separate them. Now there's this stump and intertwined roots in the storage bin. The pH drop is quite quick and I believe is due to microbiological growth related to the decay of the roots.

What do I do? Leave it alone? Try to remove as the dead root mass? How far do I go?
