how do i get them to go straight up and down

yes u need WAY more light,,, and a gentle fan to build stem strength

im just using like a desk light in a box but i keep the light about 3 inches away from the plant is that ok?

Closer, i keep my CFL's almost touching my plants.....

ok and i have the root about 2 inches in and just the first two and only two leaves are sticking out with about a 3rd of an inch of stem is that ok?

yea u want to bury your plants up to the first step of leaves..... it helps build a stronger stem and better root system.
