I am using an aerogarden and general hydroponic nutes. Using bottled water too.

it looks like whatever system your using the holes where the plant stalks are somethings rotting the roots ...idk but maybe your problems in that area

The only thing I can say is let them dry out and hope they hold up. You're letting the stalks stay too wet, so they get soft and rot. If you can't fix it now, just remember in the future. We all learn either the easy way or the hard way. But either way you learn, eh? You could put some support down there, popcicle sticks maybe, and wrap it tight with some gauze or something else breathable, yet sturdy. Good luck.
