Creek Water

Here in Florida I just got a ton of rain. How safe is it to fill my gallon jugs with the over flowing creek water? I'm doing a hydro grow and imagine some of the little organisms my be bad for my roots but maybe there is enough good to make it work.
 
Can you filter it somehow? I'd be worried about parasitic or disease-causing organisms, too. I'm looking into solar stills, maybe that's something you could use as well.
