I am building a horizontal hood for cfl's my question is does it make a difference in light quality if lights are mounted horizontaly or verticaly?

Yea they need to be horizontal, not much light comes out the ends of CFL's.
Horizontal for sure... mount the hood over the top of it just like the grow lights. If you can get your hands on a jumbo CFL, the hood makes a large difference, and almost twice the lumens will reach you plants.
I'd also suggest hanging some cfl's around the sides of your plants as they grow so you can get some light deep into the canopy and increase the density of your buds!
