2" Perlite at bottom of pot??

So when i transplanted my baby a couple of weeks ago i decided to put a couple of inches of perlite at the bottom for better drainage...So today before i watered i checked to see if the roots were growing out of the drainage holes and i noticed that it looked like there was some mold in the holes...I can imagine this is not good right??? If so how do i fix it and what could it do to my plant?? My baby has already gone through enough in her short life she already cam back from the dead once!!!
 
I am not sure but i think it may be something to do with how it was dead before... old roots may be molding or something(just a guese)
personaly i would kill it and ask my buddies if they had any bag seeds or if they found a seed in your bag u want it ...or even better order some seeds...
 
I took all the dead roots off and only kept the healthy white ones and i used new soil and a new pot....It's growing good now but i was just wondering if anyone has ever seen or heard of this happing??

What kind of mould, what colour?
A pic would be handy.
Have you tried lifting out of the pot?
Try it and have a squint.
I'd think it'll be OK in soil.
There is also a product, (or more than one possibly) that supposedly renders old roots down for use by the plant, cannazyme I think its called, I'm sure I've seen reports that some folk rate it.
