You're worrying about the wrong stem. Those are actually petioles, not stems. It's the main stem you have to worry about, and even then, if you have a purple strain all bets are off.

They're likely to be from mycorrhizae in the soil. Mushrooms are basically the fruit of the fungus under the soil, they release the spores that colonize the other plants. They're not likely to be magic mushrooms, but I don't know how to tell. Maybe we have a mycologist as a member who can tell...
