Bagseed AG grow 2nd try

Alright, I decided I would go ahead and document what is going on with my homegrow here. Here's what I have:

Aerogarden 6 pod
Small cabinet in closet
Bagseed
3x24w clf 1 46w cfl
6" bubbler w/external pump
ultragrow,bloom, micro
hole in the wall ventilation

Now the only problem I've had as of yet is not upping the dosage of nutrients when I should. The leaves are turning yellow and having little black spots. I'm thinking it was because I've been using the seedling dosage when I should have upped it to vegetation dosage, not exactly why I forgot to but whatever.
 
Looks like the leaves are getting worse. Any idea on how long it takes for a nitrogen deficiency to turn around? I'm assuming it will get worse before it gets better.
 
I pulled out all of the pods today and it appears that 3/4 have some form of root rot. The only one that was fine is the one that used the regular seed pod cover. I went ahead and transplanted all the rotten ones to ones with covers and tried to wipe off is much rot as I could. I also trimmed off all the dying leaves and pulled the larger cfl; it appears it was causing a little too much heat stress.
 
Looks like I keep getting some root rot. I increased my dose of hydrogen peroxide to 2 tsp to try to combat it. The plants definitely responded to using different cups but I notice there is still light shining into the reservoir from the little plastic pods themselves, is this normal?
 
Looks like the stone I bought from walmart started breaking apart and leaving some sort of residue in the reservoir. I bought a 10" bubbler and 15 gallon pump so hopefully that will help change things around.
 
The root rot was getting a lot worse so I cleaned everything with bleach and put in a tap water/peroxide mix to try and clean things up for now.
 
Welp, they ended up dieing last night due to the root rot. It looks like the treatment was too little too late. Thanks for all the wonderful replies rollitup!

Just saw this post... Plants that young are very easy to kill. I have 1ft tall plants and very little root rot, but they havent grown an inch since 2 weeks ago so I just went ahead and bought 4 more clones. You should do the same, or atleast dont put it in the bubbler until they are a bit bigger, or obviously airate the solution more.
 
What was the temp inside that little cabinet? My closet gets pretty hot and I don't have as many lights as you.
