Help!! Clones dying!

Hello and appreciate any insight on my issue. I’m new to forums and posting but here we go...
transplanted some clones into 1 gallons and came back the next day to them wilted and sick looking.( I always use propagation mat and 400w cmh jacked to ceiling for first few days.) Upon closer inspection I notice purple scabs or hardened specks and bruising. I removed the infected tops of the clones to give them a chance and it’s looking like they will make it, just veg a little longer...
I’ve dealt with mites, PM, over the past few years and recently thrips. I don’t think I’ve ever noticed thrips or been affected by them enough to become aware... fungus gnats and thrips can be controlled , I understand that . Spenocide blah blah
I noticed the thrip eggs on the stems of My flowering plants as a brownish white scale and when scraped off with fingernail exposes a bruised stem.. ok
But what is this???? Doesn’t affect my mature plants/moms. Is this fungal? Or some kind of egg??
I’ve posted on other forums and nobody has stepped up to give any ideas.. any would be appreciated thanks!

It´s hard to figure out just from the stems. Do you have pictures of the whole plant/clone?

EDIT: Also It might be a good idea to keep the plants quarantined until you have identified the problem. Better safe than sorry..
