I leave them in there for like 12 hours and then if all haven't sunk I tap the tops and the sink. I think they are supposed to sink so the can absorb the water.

I have heard this as well, and to some extent that males will grow faster, taller, etc. I wouldn't pull'em till signs of preflowers show up and you can tell for sure that they are male.

It sounds like fungus gnats to me. I'm not sure how to get rid of them... maybe alter your wet-dry cycle?
