24h darkness is not enough to make the leaves yellow from lack of light. Yellow leaves can be a symptom of so many things, without pictures it's impossible to tell. Nitrogen deficiency and overwatering are 2 of many reasons.

Yes it will smell, if u make a box or somehow else isolate it make sure to let fresh air in regularily to get rid of the moist. I don´t think though that the smell will be much worse than when growing.

Why wouldn't it work, at least spacewise? As soon as i have a seedling i would start bending it towards the fan and away from the pot. When it gets outside the pot i would start attaching it to the floor and make it cover as much as possible of it.
