the mishaps you describe will usually occur if you bury above the leaves, up to the fleshy part of the stem. once, i saw a plant develope mold and rot. just once.
i bury my plants as a standard. beanlings always stretch out a lil, so i always base them up to the cotyledons for stability and lower plant hieght (plant looks like there is no stretch after refilling pot)
