As soon as you see roots coming out the bottom, you can start watering until the water drips out the bottom.

If it's a 16oz. cup, and the holes are the size of a sharpie tip, I would make eight holes. Water slowly so the soil can soak it up.

you should water until water drips out of the bottom every time regardless of what size the roots are. the roots will grow and seek out the water.

As soon as a plant is transplanted, the roots are in shock and they don't seek water, that's why in my opinion, I only water the center for the first water. For the second water, I water thoroughly.

If they start to come out the bottom, they will be "air pruned", so don't worry about it. If it starts to get too tall for your space, bend it down a bit.

will a 16;ozer cup usaly tend to make a plant shorter cause of less room for root devolpment or does this not matter and the roots will all just go sidwayz and make up for it

Roots don't like to go sideways but they will. There is a limit though with only 16oz.
