It might be stupid but i was thinking it might be an air circulation problem too.

How's your tap water? You may be just fine with that. If it's soft (under 200 ppm) you could use it after shaking it up with a little pump overnight just to make the chlorine escape. You may not even have enough chlorine in your water to pose a problem. You could even download a water quality report from your local environmental agency that handles the water supply for your area. If the clones look burnt yellow they may be over exposed to light. How many watts is the bulb? If it was an air circulation problem, you would probably see a lot of tiny little spots that resemble spider mite damage (begining of powdery mildew).

Its probably not the rain water unless you live in a major city and you are collecting rain water.. Rain water is best for plants but I wouldnt use it unless you lived in a low populated area, you ever heard of Acid Rain.. Pollutants from major cities or power plants pollute the air and well when the rain water drops it also drops those chemicals.

Rain water should have a lower pH then you want for clones. I like adding a couple of ml of high phosphorus bloom fertilizer to clone water and pH to 6-7 depending on what you are using to stick them with. Depending on the size and how long it takes clones to root they sometime yellow out after a week or so. You need more information and pictures about this issue to get it resolved quickly.
